Engine/Transmission (1994 - 1998) modify stock air box

I talked to a guy today that runs our local electric motor repair shop. He owns a 99 with 86K. he had never heard of TDR. He said his injector pump went bad. Dodge replaced the pump under warranty, but he was getting 19 mpg before, now he is getting only 16 on a regular basis. Dodge says there is nothing they can do without voiding the warranty. First I told him why, probably his pump went bad (lift pump). Is there anything he could do to get his mileage back?
 
Same problem with mine. Was getting 17 - 18 in the city, 22 hwy. Vp44 got replaced and now I get 14-15 city, 16 - 17 hwy.
 
Sounds to me like they may have flashed his PCM or ECM. I remember back when a lot of folks were physically putting little paddlelocks on their connector so when their rigs went into the shop for warranty work the dealer couldn't perform an unwanted reprogram update. I think most folks were complaining about loss of mileage and power after the update came out way back when.
