I have a question pertaining to the different levels of biodiesel. I understand it varies from B5 through B20. Can I put higher than B5 in my truck? A few years ago I had the Mopar supplemental fuel filter installed which sits next to the fuel tank. I am led to believe this supplemental filter is more for stripping the water from the fuel. The water in fuel sensor gets moved to this new filter location. Next summer I am anticipating a cross country trip and I have heard that some truck stops have higher amounts than B5.

You will be fine running B20, or even higher.

I presume you had the B20 filter option enabled in the ECM?
 
Make sure you have a spare set of fuel filters with you. A higher % of Bio can clean the old fuel system and clog a set of filters quick.

Yes, a better water separator allowed Cummins Gov't fleets to run B20 back in the day.
 
I have filled up with B20 fuel several times when there was no other option when towing my trailer out west. The only thing that I notice was the loss of fuel mileage when using the higher percentage B20 diesel fuel. I saw between 1 and 2 mile per gallon difference between B5 and B20 fuel with B20 having lower MPG's. I still have the standard 6.7L fuel filter in the factory location on my 08 and I never had any water issue when using B20 fuel. My other fuel filter is the Glacier Diesel optional fuel filter that is mounted after the primary fuel filter. But when towing I am usually going thru 25 to 30 gallons a day so, the B20 doesn't have enough time to absorb water.

What is nice about the Mega Cab is the storage in the rear of the cab. There are two compartments behind the rear seat and I keep my two fuel filters in one of the compartments. I do rotate the filters out as I used them when changing my fuel filters.
 
B20 does have lower BTU’s than B5 or #2, but I always saw an improvement in empty milage with it on my 05. Not sure why, but it was consistent.
 
What year did the Biodiesel setting become available? The Owner's manual for my 2004 states:

NOTE: As sufficient testing as not been completed, organically blended diesel fuels (e.g. biodiesel, ethanol, and methanol blends) are not recommended or approved for use with your Cummins Diesel equipped Dodge Ram Truck.

I can look in a few days and see if was a setting on your 04 or not. It was on my 05.
