I had a 98. 5 2500 with the 8800 lb option.
The parts books told me that in 98 the 3500 and 2500 both with the Dana 80 had the same size wheel cylinders. I know that in 97 the 2500 had smaller wheel cylinders.
If Mr Peterson (the brake guy) is around, he might be able to answer this question.
Not sure how many miles you got, but if your rotors are ok, try replacing the front pads with Performance Friction Carbon Metallic pads (autozone), then adjust your rear brakes correct.
On your truck you should be adjusting the rear brakes every oil change! They are self adjusting, but even when the self adjuster works, it does not tighten the rear shoes enough.
Do a search on adjusting rear shoes if you need directions.
Those EGR rotors do look nice if there the ones I was thinking of. I don't work for Autozone, but they sell rotors that are drilled/grooved as well for your truck.
PS: A BD Exhaust brake will make your brakes feel great
