I have a problem of diesel fumes getting in my cab when I turn on the heat or AC. They are bad enough to burn my eyes sometimes. I know the best solution would be to remove the stack coming out of my hood, but that is not going to happen! Is their a factory filter I can replace? Also how well does the Geno's cabfresh filter system work?

The filter from Genos has an activated charcoal filter, IIRC. It should do it. That is the same type of filter "element" that is used on self-propelled crop sprayers to take care of spray mist and odors. Work well.

I don't think there's any way to filter out the diesel exhaust safely for any length of time. Activated charcoal is very effective, but wears out quickly when filtering loads are high. You really need to move your exhaust away from your air intake. Maybe carry a SCUBA tank to breath from??

I couldn't figure out the ' stack coming out of my hood' in your post, so I looked at your 'Reader's Rig's'. Now I get it. I take it that this truck isn't driven on the street much. Can't imagine that it would be legal in most locals. Can't think of any type of filter that could deal with that much smoke.
