check gages light on full time possibly leading to transmission problems?

My check gages light is on full time along with the PO63C code ever since had a loose terminal on battery and somehow burned up alternator. I've replaced alternator, had it tested, had batteries tested, replaced wire from alternator to battery with heavy 1/0 wire, replaced ground wire on passenger side battery to body with no luck of resolving. It was ran for about 40k miles like that no problems other that the hard click and voltage drop a few times on cold morning starts.

I recently became the proud owner of a brand new 68rfe transmission 400 miles ago and ever since the rebuild my RACEME programmer seems to be causing problems with shifting after warming up, even throwing trans fault codes P0700. I've returned the programmer back to stock and transmission shifts like a dream only I cant run like that for long because I have done dpf, egr, and egr cooler deletes. I can put a new tune on it and it will run great until I drive long distance. Once shut off and restart it starts acting up... anyone have any insight to what I may be dealing with here?? its becoming very frustrating and im tired of throwing money at this thing with no luck.

Well first tell us about your truck. All we know is that you deleted it and its got a programmer. Can't help if we don't have clue what your driving.
 
Brought back to transmission shop and they said i have faulty overdrive pressure switch and will replace in morning so that should hopefully fix the shifting, however i still need to get this check gages light taken care of
