Clutch, pilot bearing and throwout (release) bearing should all be done as a set. Rear main is a good idea. If you havn't done anything with the mainshaft or nut in the trans it would be a good time.
clutch fork ball. make sure it's in good condition, lightly greased, and that the shift fork nubs that locate the release bearing, are in good shape, and not worn flat.

I will also be opening up the transfer case at the same time to see if I can figure out why I can't shift into 4 hi on the fly.
Any thoughts on this would be helpful to.

Make sure your engine and transmission mounts are in good shape before cracking open the t-case. If they are soft, oil-soaked and mushy, or broken, they will let the engine/transmission/t-case twist enough to bind your t-case shifter linkage.
If you have a removable tail hosing on the t-case you might want to add the transfer case saver, especially useful if you have a standard cab with the one pc driveshaft. See Quad4x4.com for more information. They also have the hooded seal for the output of the t-case.
I believe I read a post here by Mark, CumminsPower98, in which he described having problems with those heavy-duty pilot bearings. I would like to hear more about that since I had been planning on one of those bearings as part of my NV5600 swap.
