Engine/Transmission (1998.5 - 2002) code 1689 and more power

I. recently replaced my vp 5 weeks ago and the truck runs great the problem Im having is after driving long distances 120 + miles all the sudden my check engine light come on and suddenly the engine runs smoother and quieter and better throttle response . When I run the codes I get a 1689 and a 1693 I have a comp box on the truck and when I turn it on with the check engine light on my power is upped considerably . Ive Checked and rechecked connectors and just about everything I can think of as to what is going on but can't seem to get a handle on it. Why would I have a lot more power and better throttle response when most people with these codes go the other way . any suggestions would be greatly appreciated. could the comp be causing this?

Check electrical connections

Especially the Edge Comp. connections the grounds and the fueling solenoids connection. Avoid scotch locks.
