What is the best way to tell if a truck has had modifications? Can I get a dealer to run a track on the computer for an imprint ? I have no clue, help if you can!

Certain sensors that have been unplugged. For instance any high voltage/rationality codes related to the map sensor, rail pressure, and injector harness connections are a dead giveaway.
