Pretty sure they’re the same. My ‘95 that came with an auto uses the same Cummins number, 3990139, as my buddy’s’01 that came with a manual.
 
As you can see I have 96 2500 Long bed on Catalina Island that is stick shift so far haven't had any trouble "but " you never know.
 
So the donor block main caps look like someone pulled them apart with a ball pien hammer and a chisel not sure I can even salvage them . I have yet another block the caps are better but they have a different casting number on them so I’m not sure if I can swap caps or not
 
If they physically fit they would probably be fine. But using caps from another engine means you'll have to align bore the mains to oversize. One thing to note is when Cummins came out with the STORM block for the 24-valve and started using it late in the '97 model year they switched from 14mm to 12mm main bolts.
