I went to go change my oil and it drained 5 gallons out (supposed to be 3). So it ended up being about 2 gallons of diesel. My goal for this post is to get a list of possible problems and how to diagnose those problems. I have taken the valve cover off and cranked it up (after adding oil back to it) to see if there was any diesel spraying out any of the injectors and I had no luck. The engine was not hot when I did that.

From what I have gathered online it could be the injectors, cp3 fuel pump, clogged fuel return lines. I have no idea how to diagnose any of those problems (or others I haven't thought of) other than what I already did.

The only thing I have messed with recently, of those I have listed up above, is the number 6 injector needed to be replaced.

But like I said I have an 03 2500 Ram with about 420k miles. I am hoping to get a list of things to diagnose and how to go about diagnosing them. The manual I have doesn't list how to diagnose, only to replace.

Re-torqing cross over tubes will not stop leaks into the oil, they are not exposed to the oiling system. A plugged fuel return form the head will blow the tops of of 1 or more injectors and you will SEE that.

Could be a leaking injector or the CP-3 seal. The CP-s has a weep hole on the bottom side of the pump that will get plugged and leak won't show, if the pump seal is leaking clenaing that weep hole will show fuel leaking.

Could also be a torn\bad o-ring on an injector seeping. The fuel return gallery holds 15 psi of pressure, enough to push a lot of fuel into the oil but not show spray.
