My buddy just bought an '06 with a rod hanging out the side of the block. He has a complete 2005 motor, but wasn't sure if he could just swap it in because of the difference in the wiring harness on the vavle cover. Are there any differences in the heads, pistons, injectors, or anything else that could cause a potential issue? Thanks for your help.

I can tell you there is a differance in the 06 auto and stick I put a 06 stick motor in an auto truck would not run cranks are differant long story short Bob Wagner(Smarty) sent me a program to over ride the computer even the dealer was shocked he said it would not work my guess your buddy can make it work but I don't know for sure
 
The mechanical components will interchange. The exhaust manifold was improved a little for 2006, and he should use the electrical wiring harnesses, engine control module, and valve cover setup from his 2006. When installing the wires on the injector tops, do not overtighten the nuts or you can break off a stud on the injector.
 
Both are autos, so it sounds like swap the "long block" and everything should work fine. Thank you very much for your help!!
