Engine/Transmission (1998.5 - 2002) engine missing w/white smoke, then clears up

Engine starts farting like it wants to stall, billows white smoke. I brought the truck to a dealer and he said I need a new ecm for $550. I dont trust this guy after spending $500 for labor to diagnose this problem. I bought a Hypertech power programer and the problem went away for a month, but now its back. I have between 2 to 5 trouble codes coming up speratically. p1690,p1963,p0230 and p0500. Could it be a lift pump problem?, or is it really the ecm. Someone please help before I blow the injection pump.
