For me, that would actually depend on what the root of the problem is. If your trailer brakes are not working correctly, I would certainly fix that instead of ignoring it and improving the truck's brakes.
 
Mine is above 3500ft quite reduced and above 7000ft gone, can't even hear a sound change.
I checked my vacuum system for leaks, it's all fine. I didn't check vacuum hg.

In 3rd gear you are closer to the 48RE 1st gear than it's 2nd gear. That is while in 3rd gear you are at a low ratio than the 48RE second gear. I loved my 2001.5, but hated the 47RE ratios and lack for more gears. I referred to it as "gear bound"!

I ran a Jacobs and a PRXB.

I thought the Jacobs was a great brake until I ran the PXRB. It destroyed the performance of the Jacobs below 2200 rpms.

I’ll even add that with the cam on my 05 the Jacobs made nearly 75 psi of back pressure, vs the standard 60, but that wasn’t until above 2200ish.

My Jacobs also had issues engaging fully at higher rpms. I would have to clutch in/out to get full back pressure. It sounded normal but the back pressure gauge didn’t show proper operation. I swapped out all the parts I thought I could and it still did it. Just too much back pressure for the diaphragm to overcome under vacuum, so I’d be willing to be it happens to a lot of users without their knowledge.
 
Early 48re's had a different trust bearing thats weaker, not until 06 was it advertised for an EB, and without the need to upgrade. I believe the 05 had the upgraded trust washer, but the programing was not upgraded until 06. Thats what I remember, but I didn't pay attention to much, because my 04.5 was a NV5600.

Note: I recall the 05 48RE being odd man out of transmission programming.

As another note: I had the DTT Smart controller and DTT transmission built to towing in the fall on 04 on my 2001.5. Some time shortly after the install at DTT shop on BC, Bill had be switch to a new Smart Controller for the 48RE that was suppose to unlock the TC momentarily when the transmission shifted gears. I could not tell much difference, they still felt like lock to lock shifts. Running empty with the EB on a exit ramp the down shift would chirp the rear tires of the truck. I had the Smart Controller on an old style headlight floor switch so I could easily control when I wanted it off, like a manual shift from 2 to 3, which was violent with the Smart Controller on.

Long story short with the 47RE, smart controller and EB you had to "drive" the setup to make it work well. With the new trucks the electronics is smart enough that anyone can get behind the wheel and have a system that works great. And EB on a 05 may fall into a similar category as the earlier 47RE models.

But back to the 05 48RE I can not remember all the history, however there is something about not being able to lock out OD with the button if I remember correctly. Thus the recommendation the OP talks to the vendors and picks their brains on his model year.

Dreamer: "I installed a BD exhaust brake a couple of months ago and really like it. I had to add an optional BD Torque Lok to lock up the clutch so it works with the automatic. The 2005 also needs a device called AutoLok but that's only for the 2005 auto. If you want more info on the BD products check out their website at http://www.dieselperformance.com" Note: I do not think BD still has the Autoloc available.
