Replacing motor in 06 Ram 3500

Question re: ECM reflash/backup warning recall

I'm in the process of installing a new clutch, and while the trans was out I decided to install a new rear main seal. While putting it all back together, I'm noticing the flywheel housing has a little bit of room for movement. there's no dowels or anything to align it and I cant seem to find anything on the internet about this specific problem. I've centered it as best I can in relation to the crankshaft but I'm wondering if there's something else I need to be doing. Manual doesn't mention anything either
 
On the engine to trans adapter G56 there are two hollow dowel sleeves to align trans to adapter.

I might have a bit more in a minute. These dowels are the only alignment system for these.

I know you are working on a G56, got it. But this is the best shot of the dowel sleeve but it's on the NV4500 5 speed. Same system, same issues. Look at about the 7:50 mark for a close up of what they look like.
