Read a number of threads giving advice on procedures to be used when replacing the fuel filter.

One that I did not see mentioned was to drain the fuel from the filter housing into a clean container, remove the old filter, pour the captured fuel back into the housing, secure the cover and then start the engine.

I have used this method and felt that it would:
1)Not harm anything
2)Help keep air out of the fuel system
3)Lessen the chances of not being able to or have trouble starting the engine

Am I missing something, is this not a good practice?

I don't see any problems with it. What ever works. I let the lift pump fill the empty canister untill it squirts out the loosened plug, because it gives an indication of the condition of the lift pump, by how long it takes to squirt.

you are close to right !!
But don't use the drained contants of the other filter to refill the new filter...
Use virgan fuel. .
Unless you purged the water??from the removed filter, and during removal you didn"t kick in dirt, what was the point of the filter change???
When you refuel get and extra quart of fuel in a container and use it instead...

When you dump the contaminated fuel back in you are putting concentrated contaminated fuel on both sides of the new filter and pushing it right into your high dollar injector pump, or am I missing something ????

I agree with JNutter. When I did my first fuel filter change, there was a considerable amount of sediment of the bottom of the filter housing. I don't know how much went out with the drained fuel, but I just bumped the starter a few times and let the lift pump fill it back up. A little rough idle when she did finally fire up, but that cleared in less than 20 seconds. The best thing that I did was to replace that short drain line with one that actually reaches the ground, I just tuck it up in the frame when not in use.
