Engine/Transmission (1998.5 - 2002) Jammer 3s, Pro and Cons?

I just put my jammer 4s in yesterday, i took the nozzles down to the local diesel shop an had them float tested first, and they were way off! So the did some trading of my nozzles for some that matched a litttle better, got home put them in and when i got it fired up it ids like a big block with a high lift cam!! i need help has anyone else had this prob?? Lots of smoke, no bottom end. my current mods are 4inch pipe, airrade intake, comp box, and south bend clutch?? I know its probley time to up the air, but it still should idle this bad, an it doesnt smoothen out while im driving. Any advice would be greatly appreciated.
