Engine/Transmission (1998.5 - 2002) less power with stacked boxes?

I have a '99 with race pump, 8x10 injectors, edge drag box, and recently borrowed a hypertech programmer, installed it, before programmer, I had about 49psi boost, and after i have 43 at best. Haven't dyno'ed the truck but I can't feel power difference, my question is has anyone had similar issues, or can explain in believable form why I lost 6 lbs of boost and possibly power?
 
I don't know anything about the hypertech programmer, but if it adds timing, then you will have to much. I have seen the same thing with too much timing.

your saying that the fuel burns too early and not enough pressure to drive the turbo hard? am I hurting my engine? it doesn't sound much different, I'm hoping it helps fuel mileage at least.
 
Where are you running your drag comp? put it on 1x1 and see where your boost falls if its around the same then I think paul is right also.

Try stacking a Smarty in the upper settings with no timing added and you will like the results. My Edge Comp works well by it's self but it screams with the Smarty.
