Congrats on what sounds like a good deal. The Getrag in and of itself isnt so bad- I've had 5 of them. I woudl drain ALL the fluids, from the radiator to the rear diff, and refill with the good stuff. Check to see if there are any leaks, before you go to a synthetic; if there are leaks, they will become more apparent with the synthetic. Same for the rear diff and the wheel seals, and pinion seal. When you drain and redill the transmission, put 5qts in it. You can take out the top PTO cover bolt and put the oil in there. the overfill will submrege the upper gearshaft, the lack of which is the #1 cause of Getrag failures. Also keep an eye on the inside of the inlet hose from the filter to the turbo- I had a few issues with a K&N (actually, 3 of them), and have gone back to a paper filter for now. When I get the $$$, I plan to get an aFe ProGard7 and report with results. The Banks exhaust sounds like a good deal to get with the truck 3-1/2" vs stock 3"; Good to about 400HP.

The gear noise you hear is what I'd call normal for the miles and age.
