The other night after I cranked my 2006 2500 5.9 the lights blinked after that the voltage started dropping. It's like I have a dead short but I checked everything out and couldn't find anything. I put a new alternator on it this morning but it is still doing the same thing. Had anyone have any ideas?
 
Bad cables, ends, connections, batteries, etc. If you pulled the cables off like you suggested in your other post, the ECM is now suspect.
 
Grid heaters?

This. How long does the voltage drop for? Does it ever come back? I know my truck will show a lower than normal voltage on gauge while the grid heaters are cycling or a pre-determined time after startup (not sure which?). Have you checked your voltage with a multi-meter to see what is actually happening?
