I know this is coveed somewhere but I can't find exactly what I want. What exactly is the procedure for draining the 6 speed? Do I remove the entire drivers side PTO cover or just the bottom bolt? And also, what size is the Allen wrench on the fill plug? Thanks in advance.

You should remove the driver's side PTO cover and clean out the bottom of the case with a lint-free cloth. There is a magnetic strip in there that attracts a fair amount of break-in metal that needs to be cleaned off. Since there is no filtration, you should start off with everything as clean as possible when changing lubricant. If you don't, you are at least partially defeating the purpose of changing it, IMHO.
