One of my sons-in-law has a '99 quad cab that had a bad leak in what turned out to be the cargo light. Might check it out.

rear cargo light here also. The seal is kinda lousy. If not, then tape off around rear window seal where it meets the roof and apply a fine bead of clear silicone see if that helps.
 
The third light is often a source of water, try resealing that. I still have a nagging leak that I suspect is associated with the body seam area at the rear of the cab, regardless I am going to reseal the entire upper surface of the window seal(when i get around to it). I used silicone last time and will not use it again, opting instead for a butyl rubber product (like 3M 08634). Good luck!

Yah my third light leaked and I used silicone as well, looks very bad, including the faded out dull looking lens itself, but at least no water is coming in, whenever I get around to it as well, buying a cover for it and probably use something different like jandtjil suggested
