Engine/Transmission (1998.5 - 2002) Rough Running

I have a problem that maybe can be answered here. My engine has a tendency to run rough on ocassion. One time I drive it and it is as smooth as can be and my MPG is high. The next time (even the same day and tank of fuel) it is rougher and my MPG is lower. I don't know if the power is down but it feels like it. I have a K&N air filter in the stock air box and when she is running smooth you can hear the turbo whine at each shift. Not so noticable when running rough. The engine is stock with 12k and has been doing this for most of that time. She ran great from the dealer but he says nothing is wrong. Any thoughts or ideas would be greattly appreciated.

I've experienced this also, posted it before but didn't get any response, hard to explain, it's not a miss, has a nice idle, but like you said just seem to run rough. For me it's around 1800 usually in forth or fifth when it takes the turbo a little longer to spool up. I'm going to order a Brier Hopper guage to check out the lift pump.
