2nd Gen Non-Engine/Transmission Rust Repair, inside bottom of doors

Ive cleaned the rust up and have repainted the bootom edge door seems. I removed that rubbler gasket, to properly effect repairs. I bought the retainers to put the gasket back, but has anyone not put that gasket back, As it could possible help in the rust forming.

I recently had the rust fix on my 98 and the body shop had left that small piece of rubber off of the bottom of the door and it was not good. I didn't notice it till it rained. After a hard rain I had a puddle in the floor board. I dried it out and put gasket back on. Next time it rained I didn't have a puddle.
