I have a 2001 2wd extended cab dually. I bought the truck with a tool box and plastic bed already liner installed. Since the gooseneck hitch and electrical trailer hookups are involved; it is too much trouble to answer this question by pulling the liner out.

I have a need to know if here are any tie-down spots in the bed. I know there is one on each side of the truck bed near the tailgate. I know they are there because the liner has cutouts to access them. Does the front have the same thing? If so I may try to cut a hole in the liner to access them. If so how far down and away from the front of the bed are they? I’ll have to drill the holes blind so measurements will help. At some point I plan to get a spray in bed liner like my GMC dually had. Much better IMHO.
 
The ones in the front are recessed into the bottom of the bed near each corner. They are covered by oblong rubber grommets. You will have to remove the liner if there are not cutouts over them to access them.

About how far in from the front and side bed walls? I am thinking that if I have some measurements I can cut a hole in the bed liner.
 
I measured from the outside of my bed, make a mark at 8 3/4" and then at 12 1/4", then from the front of the bed, make a mark at 2 1/4" and then at 4 1/2". Square your marks and cut out. That size hole should allow access to remove the grommet, you may have to slightly enlarge it to be able to pry the grommet out and access the tie down point. It is a round bar across the access hole channel, you can't get a very big hook in the hole. I use it to tie down my transfer fuel tank when I'm doing long hauls. Hope that made sense and helps.

After years of frustration I sprung for a set of beside tie downs. Very versatile and heavy duty, I've strapped ATV's, appliances, welders, and motorcycles down using these and they have held up well. A bit pricey but once you own a set you'll never want to go without. The kit also came with 4 floor mounts for the bed that use the same slide and lock load rings as is used on the bed rails. The mounts are flush so when the load rings are removed there is no obstructions on the floor of the bed.
 
I couldn't use those tie downs with my bed liner. Losing the linet wouldn't hurt my feelings much though.
 
Does your bed liner go over the rails?

I have the factory Mopar bed liner in mine and it stops just under the rails. I didn't have to modify it at all for the install.

Yes, mine is over the rails which also makes the stake pockets unusable in stock form.
