Tuners: what are the long term effects from heavy fueling?

On my truck, when going back to the stock program, I get much heavier smoke for the first few hard accelerations, which I assume is buildup left behind from the tuner that is being burnt off. So if one was to always run with a tuner, besides dirtier oil, what would the long term effects be? Plugged kitty? Soot buildup on the turbo? Soot buildup on the head or pistons?

With a tuner, would it be bad to drive with a light foot, therefore never burning off the excess soot from the heavy fueling?

I believe the biggest concern (of over fueling) would be washing the cylinder walls down with un-burnt fuel, denying proper lubrication.
