Engine/Transmission (1998.5 - 2002) Turbo install, NEED HELP

I'm trying to install a stock turbo from an 01 on my 99. I got the turbo on and everything hooked up except the 90 degree intercooler pipe right off the turbo. For some reason this pipe will not fit inside the turbo like it did on the original turbo. Is there a difference in these pipes from the 99 to the 01? Was wondering if anyone knew what the deal was? if you took the turbo from a 01 with an automatic transmission that could be part of the the problem. The 01 with the automatic transmission has an HY35 which is smaller than the stock turbo on just about every other yr truck which uses the HX35 turbo.
