Engine/Transmission (1998.5 - 2002) vibration in gear shift

Please give me any suggestions you may have. A friend of mine has a '01 2 wheel drive dually with a 5 speed manual transmission. He said there is a vibration that he can feel in the gear shifter when he is not accelerating, he was wondering if it could be a universal joint or something wrong with his transmission. Please give me any suggestions you have.
