2003, 2500 5.9 Auto. The Water in Fuel indicator dash light is on. So I drained the fuel filter housing & placed the filter. Indicator remains on. BTW, there was about 2 cups of water removed from the filter housing. I'm the original owner & I have never seen this indicator come on. Additionally, the truck runs fine with no retardation of power & the tail pipe is normal.
 
I recommend doing an actuator test on the gauge cluster to check for any cluster codes. If you're not up to date on your ECM flashes I would recommend getting it flashed to the latest DRB III updates. The sensor is pretty pricey...

Either you have excessive water in it from a bad batch of fuel or your sensors contacts still have residue water on them.
My light went out some 20 miles later after I drained the filter. It happened once to me a couple years ago.
But within this 20 miles I checked twice by draining that there is no water anymore.
 
Success. Well after trying everything under the sun I was able to correct the Water in Fuel indication. Up to this point I was only driving short distances and draining the fuel filter housing after each day of a drive. Each time only a very small amount of water came out, maybe a thimble. On May 13th I pulled the filter and completely drained the filter housing. To my dismay I found sludge build up in the bottom. With the filter removed I allowed the housing to dry over night. This AM I vacuum the bottom to remove any remaining sludge. With everything secure I fired up the ol girl and NO water in fuel indication. Love when a plan come together. BTW, the 23rd was the first I could get into my mechanic.
 
Sounds like you have some algae build up in your Tank. That's where the sludge/slime come from. Better put a bottle of Biozid into Tank to stop that pest. Power service had a good product but probably any other one from a reputable company will do the Job too. Just make sure that you buy a product that meant for a system that is already infected, and not one that is meant as a prevention agent.
