You can open up the port openings to the size of the gaskets then blend the walls into the passages to make a smooth transition. It will help with the air flow to the turbo
 
Bob is right, die grinder and carbide bit. Bits come in several shapes and sizes. Carbide bits cut fast, so go slowly and wear eye protection, then blow out the manifold with air so you don't get those slivers in the turbo. You should be able to find an example on YouTube.
 
I did one to prove to a naysayer about airflow improvements make a good difference. spent a bunch of time and it came out awesome. stepped the truck up from a #11 plate to a #6 with the same egts towing.
