What makes the 2006/2007 5.9 so much better

"Better" can mean different things for different people. I think the 2003-1/2 305-555 engine is the best combo for fuel mileage. I get a consistent 24 MPG, I have 176,000 miles now, it is broke in :-laf

Mind I'm coming from an '97', But I love my brakes. this truck actually stops, Plus the quieter cab, the G56 trans. The back doors, 330 hp, (soon to change with a SMJ). Anyway you get my story. I'm just a happy camper.
