The ECM has 2 pins. Connector B Pin 39 for Exhaust Brake "request" (you run it to a switch and then ground). Pin 42 for solenoid control activation (ground control). The actual commanding of the EB is all controlled by the Cummins ECM.

Also physically feel the crossover cable. It should be slightly flexible. It is it stiff, the cable has corrosion within the jacketing. Unfortunately common.
If you have a corrosion present it will effect the charging system, as the generator is connected to the passenger side (aux)...
It sounds like you are on the right path, but please always have both batteries connected as the generator (alternator) is connected to the aux (passenger side) battery and it then charges both batteries (and supplies system power when running) through the crossover cable.

Also looking through Prodemand (ShopKey) U0141 is an error code for any of the CAN B devices losing communication with the TIPM for approximately two to five seconds.
