We recently bought a 2003 Dodge Ram 2500 5.9 Standard Output with a little less than 170,000 miles on it. We were told the truck had been knocking when we bought it. So we planned on bringing it home and rebuilding the motor. We aren’t sure how long the motor ran while it was knocking and we never heard it because we never wanted to start it and risk causing more damage. We pulled the engine and took the head off and cylinders 1-5 look amazing still showing cross hatch, but number 6 has some scoring. You can feel small grooves with your nail but we aren’t sure where to go next. This is where we turn to you and see what you think.

No, the scratches aren’t that deep. You can still see some cross hatch in the scratched parts. I think a majority of that damage happened to the piston but I am assuming that is because the piston is made of a different material.
 
It really depends on how much money you want to spend, and how long you think you will be keeping it. If you are using it all the time and keeping it, put the oversize pistons in and button it up. If you are just using it occasionally, run a hone in it and see if it cleans up.
More important than the block, is properly repairing the fuel system so it doesn't happen again. You more than likely need a set of injectors, and need to determine why they failed. While you have the pistons out, pull the J-Jets and just make sure they are clean.
