Engine/Transmission (1998.5 - 2002) Engine flutter sound and shutter

I have a 2001 HO with 6 speed. About 2 weeks ago the truck developed a shutter in it roughly between 1500 and 2000 RPM. Worse when staying in that rpm range than when accelerating thru it especially in 3rd, 4th, 5th but it is also present in 6th. Even worse when down shifting and using the engine as a break. At first I was worried about drive-line (transmission or transfer case) but everything turns very freely and I feel no grinding in any of the gears when turning by hand. I am not sure about the clutch or throw-out bearing. I have 3 balls laying in the bottom where the transmission bolts to engine housing as seen thru the gap at the bottom. I assume it is the throw-out bearing but there is no whining, growling etc like I've had before when the bearing went out.

My turbo will not free wheel when I try to spin it. The truck builds boost normally but the sound has changed. I no longer have the whistle indicating high flow.

I have some thoughts as to what might be going on with the engine but thought I would throw the symptoms out there and see what opinions or if you have had similar issues? What other things should I be looking into checking out. This may be big enough I need to take it to a shop but I'd like to give them some guidance if I could.

If boost is low check the boots on the charge air. Also check air filter for plugging. Your clutch or the hydraulics assist could be bad.
 
One quick way to check your turbo is stand outside your truck with it idling and have someone shut it off. Even if it was just idling you should be able to hear the turbo spool down and stop for a few seconds after the engine stops. If not, I'd suspect the turbo. You should be able to turn your turbo wheel freely by hand, but it's normal for it to stop almost as soon as you let go of it.

If there are balls it's probably the throw out bearing is gone
