First of all make sure the glass is centered in the opening. The glass will not fit perfectly and some water is expected to pass past the glass. Adjust as necessary to get best fit. Next open the glass or remove the glass (four Torx screws) and slowly pour water into each of the four corners and make sure the drains are clear. The water that goes past the glass is channeled to the drains and out. Also note if it leaks when parked at a certain angle. If more water gets past the glass than can exit one or two drains you will have a leak.
 
I just had a leak in my mega cab. It turned out to be the cab lights. There were hairline cracks in them and they leaked and depending on the incline the truck was parked on, it leaked from the driver's side post that the visor clicks into, or leaked out of the video entertainment system in the back.



Dealer (hopefully) fixed it the other day. Waiting on a good rainstorm to see if replacing all of the cab lights fixed the problem.
 
mne leaked because the drains where blocked in the a pillar by the foam that is in the front fenders make sure they are not covered
 
Thank you Gentlemen I will check the drains - and yes I had a slight alignment issue. The best way I found to check is the good old car wash as it directs water right on the sunroof. I now understand that no sunroof is leak free - just that whatever gets by the seal is supposed to drain through the drains in the corners but if excess capacity of water enters (like high pressure car wash!) you might overload the capacity of the seal and secondary drains so you end up with a leak in the cab - mine was on my not happy camper wife's lap -lol. She got over it when I showed her your posts. Thank you guys!
 
Mine had a similar leak. it was determined that the drain lines were clear, and that they gasket around the sunroof did not stop enough water, as it could not be adjusted to properly seal. The sunroof was replaced ( the new unit fits much tighter) and the results are great. Now we can't make it leak under any conditions.
 
I also had a leak in my sunroof. After adjustment the glass was centered but would still not seal correctly. In my case it was due to the motors in the mechanism. An updated motor calibration had to be applied. This made the sunroof open and close action change slightly, and I feel the opening/closing cycle is better for it and the sealing is much improved.
