I have had my stacks on well over a year now and they go through my tonneau cover with about 1/8 inch clearance around the stack. The pipes don't get as hot as you think and very little water will come in the hole, what does come in will run down the pipe and out the hole in the bed.
If I were to do it I would put the holes in the cap first and build the stacks to fit the holes as the pipes are adjustable and the holes in the cap are not.

Run them up the outside of the truck just behind the doors. Then they will not interfere with the cap or anything else in the cargo area.
