Engine/Transmission (1998.5 - 2002) should I go for a computer reflash?

I just got thru building my early 2000 dodge diesel ( which had a engine compartment fire ) truck is a automatic , I used a std trans engine computer (ecm which mounts on the engine) and I also used my original auto PCM ( which mounts on cab firewall) the truck runs great and the trans shifts fine the first 4 shifts and then when I come to a stop the trans takes off in 2nd gear and shifts fine thru 3rd and over drive. now if I turn engine off and start back up it will take off in first and thru the other gears and then does the same thing 2nd up again until I stop ! whats going on ? does my truck need to be reflashed ? what does reflashing do to my computers anyway? I hope some one knows! thanks for reading my ad.
 
I went the other way from an auto to stick (see sig. ) and never swapped out the ECM/PCM and my truck runs fine. However if you go from a stick to an auto you supposedly have to get a re-flash. I was told by the Dodge garage that the ECM's were the same from auto to stick, but the PCM's were different. Since you used the auto PCM you should be fine. I would think your problem might be an APPS. All a re-flash is the wipeing of the data in your computer and reloaded to a different program such as a manual or automatic program or various DC upgrades. Hope this helps and is somewhat accurate.
