Engine/Transmission (1994 - 1998) The difference between manual and auto engines?

What's changed in the CTD to account for the difference in horsepower in automatic and manual transmissions. Is it timing? or ??????

Timing and the pumps fuel output. 94-95 autos (not sure on manuals) came stock at 12* timing I believe @ 160hp (auto) and 175hp (man. ). 96+ Trucks came stock at 14-14. 5* timing and 180hp (autos and Cali. engines) and 215hp (man. ). Delivery vavles and injectors are also different b/w the engines.
