And I am now down to 1 beer, and stumble across THIS!!!
AFE PG7 w/Torque Tube... ... YES, it will make a difference.
transmission, YES. TC and VB minimum. I had some almost damaging wear from an Edge EZ on #4 setting, and I baby it, prior to upgrading my transmission. I have an ATS Stage 3
www.atsdiesel.com Check em out, cured my problem.
I did over a year research on trannys, before buying my truck. ATS, I like it, would recommend and buy again. Also look at BD-Power and DTT. The big selling point with ATS is TC (HUGE surface area) and the Commander. If you have the bucks, go stage 5. I will be upgrading this summer, God willing, along with BD-Power Twins. Love my ATS, best money spent. Had to de-tune my truck for winter, keeping the shiny side up.
As far as a lift, check these guys out:

Also T-Rex, though they have changed their name. I think it is Kroeker Racing, awesome suspension, but like $3-4 grand. I'll stick with my Tuff Country, does the job, and keeps the geometry straight. I ain't out there chasing trucks on the BAJA, just going to work and the store. Oh well, such is life.
Also, you should seriously consider the Bilstien 5100 shocks, trust me.
I would stay with 4 inches tops in the lift dept. I like Tuff Country, I have their 6 inch lift, I am not sold yet, but get many compliments, and jealous looks. Want to buy a 6 inch Tuff Country lift?
Injectors, check out
www.jennettyracing.com
$700 for a set of 80hp injectors. Best price you will ever find, perform flawlessly. It does take some time to get the corp deposit back though. ($700)
You will also need a turbo.
www.bd-power.com Look at the Super "B" Turbo. Do a Google search on it for the best price and availability.
www.jegs.com usually have them for around $1100 delivered, and in stock. Good path to a "Twins" upgrade. And a bolt on unit. Or just get the "Twins", what the heck. I had em ordered, but got tired of waiting, so I went with the single turbo for the time being.
And you will need the ATS exhaust manifold. If you go "Twins", you will get the right ATS exhaust manifold with the kit. The single turbo manifold is different from the "Twins" manifold, just to let you know. You need the ATS manifold to keep EGT's low, and help with turbo boost. The stock exhaust manifold is a weak link in the Cummins when bombing, fix it.
Also a good set of gauges. I like the old fashioned gauges over the electronic readout, all in one units. But, that is just me. I have transmission temp, turbo boost, egt and fuel pressure.
Speaking of fuel pressure, you may as well look at a FASS unit. I have the AirDog, works flawlessy. You will appreciate it when you are in a WOT state of mind. The fuel filtration is nice too, up to 2 microns, keeps those injectors safe.
Here is my truck:
