Engine/Transmission (1998.5 - 2002) wont run without pump controler

I recently acquired a 99 ISB 5. 9 engine only and have wired relays,fuses, toggle switches etc. to modular plug that goes to Power distribution box. Engine started several times, and ran out of fuel. The only way to get it to run is by using cummins fuel pump controller to bypass pcm,ecm. I have power and grounds to pcm,ecm, fuel lift pump runs for few secs. when ign. on and for approx. 30 secs. when starter engaged. Wait to start lite comes on for 2 secs. then goes out. My question is could pcm have the vehicle theft lockout programmed in? If you can shed some lite on this It would help me tremendously.

Ifn I recall correctly the tps goes to PCM then raw or sanitized ( don't remember which ) signal is sent to ECM.
