Blew Transmission!

I need some advice. Little background on the truck first. My wife bought a 06 2500 that had been layed on its side in the snow, say in 2010 or so. The guy she bought it from had a new/old cab put on with all the interior from the 06. The mechanic who preformed the work could not get it to start after cab swap. This was in 2011. Fast forward to current time. Truck has been sitting for 6 years now. She got a good deal on it and wants me to fix it. I checked everything over thoroughly. Won't crank over. Just the relay clicks. I have tryed resetting the tipm. Adding power to the relay, #30 pin. Checked all fuses. Replaced battery in key. I can spray starting fluid in the intake and it will run by jumping the starter. It's getting fuel to the injectors.(fuel pump works) it has a new tipm. Anything I have found online says flash the tipm. Called reno dodge and have an appointment tomorrow. The guy says they haven't had any luck flashing tipms. Other forums says otherwise. I don't want to take it in and have it be something simple that I have possibly over looked. I have a feeling they are just going to throw parts at it and hand us a hefty bill. The only things that work are the windows, doorl locks, seat, lights, blower, and mirrors. Things that don't work are wipers, turn flashers, emergency flashers, radio, information center, no check engine light when key comes on, and grid heater. On a side note, the transmission lever can be shifted w/o ignition on or with foot on the break. I'm about to go crazy. Wife wants her truck that I can't fix. Any ideas I can try before taking it to the dealer?
 
I'm confused. You say it won't turn over, relay just clicks, but it runs on starting fluid? So it turns over but will not start?
You need to clarify so we don't get too far off track.
But if it just clicks and does not crank the TIPM may be shutting down the starter relay. The TIPM has to see the T41 neutral safety switch at 12v during cranking or it shuts the relay down thinking it isn't in neutral any longer. If you have a bad connection with high resistance it can cause it.
There might be a Star case the dealer can look for if they search "click no crank". It is a long explanation but will save a lot of guessing and needless parts replacement.
 
It only cranks over if I jump the starter directly to the battery. Also noticed last night that the headlight (low beam) and break lights come on when the key is turned to the on position w/o the break pedal pressed and the light switch in off position.
 
Sounds to me like there are lots of electrical gremlins in that thing.

I'd start by pulling the column and dash apart and inspecting the wiring and connections.

Check all the grounds.

What relay is clicking?
