2007, 5.9 which long life diesel coolant?

I think that ~5v on the brake pedal switch pin 4 might be correct; that is the voltage level used by the ECM. The other end of that brake pedal switch pin 3 is apparently not used in the Manual Transmission vehicles, so it shouldn't matter in your case either way!

Maybe you should check to see that there is no connection to Speed Control Servo pin 3?

Been chasing wires and I think I know where the problem is, it's in the automatic transmission wiring harness. The violet/yellow goes into that harness and I'm not getting a complete connection from ecm to brake switch.
Turns out I have a manual transmission engine wiring harness laying around and I have used that to find wires in the trucks wiring harness. By the way the violet/yellow is in pin 36!
Question would it be a good idea to bypass the harness and run a jumper wire from ecm to brake light switch?
 
@CrewCabDiesel , I think that would be fine as long as it is a straight connection and not making any stops along the way. At least with a bypass wire, you'll know the connection wont be passing through other connectors that could cause issues! Glad you were able to solve the mystery!
