Hey All, long time no see!
Driving the same 2nd gen for 20+ years means there wasn’t much needed to learn or do. Now I upgraded to a 2020, we braved Hurricane Ophelia and drove to VA to pick it up. Max tow 4x4 DRW.
Bought truck with some issues, when we were on our way the first time, dealer called and said “don’t come, transmission is bad” After much back and forth - I was willing to bring trailer and tow it home and replace Aisin if necessary - we settled on new “bad trans” price. Truck was as described, a couple small dents, no spare tire, spotless interior, MIL on- presumably formTransmission issue. Also, Wheel studs, tailgate latch, and HPFP recalls all need done.
Transmission seemed fine on 300 mile trip home. The 2-3-4 shifts were clunky with rubbery WaWaWah reverberation. On the highway it seemed fine, ran at 163° the whole way. Check engine light went away too. I’ve ordered filters/gaskets/fluids so I’ll have a look inside and go from there.

First question, any idea what this wire is? It’s hanging out from under dash next to parking brake release, goes up into green connector block.
 
More mystery wires. Top one looks like it’s supposed to be there, nothing plugged in seems weird.
Lower one was just hanging down with nothing I can find to plug it into.
What are they/where do they go/what for?

The top one is a Cummins connector for the ECM.

For the bottom one look on the bottom, engine side, of the intake horn. Mine has a similar wire plugged in there.

Like @AH64ID said, The bottom connector looks like the throttle valve connector.

I don’t want to steer you in a circles but I think more digging in to the history of this truck would be a good idea.

The presence of the bypass cable at the obd port and the throttle valve being unplugged is telling me that the truck was tuned / deleted before having some kind of issue and landing back at the dealer. You should have a mil illuminated with that being unplugged, if no mil it is likely the truck is tuned and not looking at the throttle valve function.

It is a common part of the tuning process to unplug the throttle valve after disabling the egr system because the throttle valve can sometimes close by itself and choke off the air to the intake.

Are all of the emissions components still under the truck like they should be? Do any of the other under hood emissions parts look like they have been touched or removed / reinstalled recently?

I haven’t been back out to look at truck since I posted…
Visually all emissions stuff is there, I wasn’t looking close enough to notice signs of EGR stuff being recently installed. Truck does have AFE intake, so previous opener wasn’t keeping it stock.
On 300 mile drive home DEF gauge was at zero the whole way. I told my wife we’d stop for DEF if I got a warning, which never happened. After we got home I did add 2.5 gallons of DEF and gauge didn’t move…
I suppose when HPFP recall get done I’ll find out about tune, hopefully all emissions stuff is functional.

That sounds like you have a tuned truck, probably tuned to remove EGR and DEF. Have you looked for a DPF.

This could get real expensive really quick.

I haven’t looked underneath. EGR cooler, crossover pipe and valve are in place. “Tuned” and “deleted” don’t necessarily go together? The parts can stay in place and get “tuned” to not function?
Truck is parked in back of shop while I collect fluids & filters, then I’ll get truck on lift to really check it out. Hay and water line to barn are current priorities.

Yes, you can tune certain items out and leave components in place. I expect you will find some missing stuff underneath, but who knows. A closer inspection probably should have been done prior to purchase.
 
Exhaust appears stock and intact. Three canisters, one next to transmission, one at transfer case, and last one at front half of fuel tank.

Does appear stock, so it would seem you have a EGR/DEF delete tune installed. Anyway to see if the dealership has contact info for the previous owner? It would be nice to know what it has for a tune, if that is indeed why the intake valve is unplugged and the DEF is at 0% without any CEL's.

I might be reaching, it does look stock but look close at the picture.....I think the back of the dpf might have been cut and re-welded (possibly hollowed out). I drew a blue and green line on what looks like 2 separate weld beads, also look at the quality and consistency of the weld compared to the seam further back, doesn't look like a robo weld to my eye.....Make everything look stock if ever stopped and inspected.

Also take a look in the tailpipe, is it cleanish, or is it pretty sooty? If sooty it is likely the dpf has been hollowed out.
