EFI Heavy Tow Tune
Tune has been working flawlessly for 2-3 years

Two weeks ago the "Service Exhaust System Soon See Dealer Now" message appears 2-3 mins after startup and stays on. Exhaust brake will not work after messages appears and it feels like the truck isn't running nearly as well, mileage has dropped ~3mpg.
I reloaded the tune and didn't help.
I disconnected the batteries for 1 hr and no change.
I tried the key on>cycle brake pedal twice and throttle twice to clear the code and that didn't work.

Changed CCV filter, didn't fix it either.
Called the company who makes the tuner they think its an issue with the truck if the tune has worked great up until now.

I'm out of ideas

exhaust brake will work until error message pops up.

When I drive the truck it feels like it wont spool as fast, doesnt seem to have good power till after 2000 rpm.

If your getting that message surely there are trouble codes associated with it. Have you tried pulling them up?
 
Might as well go to an after market turbo.

But again, there's no guarantee that that is actually the problem
 
How did you do the delete on the exhaust system for your truck? Are the lines that went to the Diesel Particulate filter to be left on the truck or removed? Are these either plugged or opened to the atmosphere? This is were I would look since the engine software is telling you to service the exhaust system, which to the software it is plugged and the truck is going into limp mode!
 
Lines were left on the truck open and not plugged.
Same with exhaust sensor connectors, I covered the ends with electrical tape best I could.
I will have to inspect them now that you mention it.

My guess, re-flash the dash module and the message will disappear.
 
Well its fixed

Most of the connectors under the truck for the DPF and whatnot were full of dirt and water.
My tape job of two years ago finally failed.
Ordered a set of plugs for the factory harness.
